How to obtain Mewtwo and Mewtwonite X/Y
You must defeat the Kalos Champion at least once, then go to Pokémon Village. Try to keep going left through the tall grass and you will find a river. Use Surf and cruise through the river. If you go left after a few seconds, you will find a Pixie Plate, which boosts Fairy-type moves. This will come in handy if you have Pokémon X and have caught Xerneas. Then go to the cave and the man will stop guarding the cave. Go inside, and you will find Mewtwo with his back to the entrance. Then battle him and if you catch him, you will receive a Mewtwonite X or Y depending on your game.
How to obtain Zygarde, the Mythical Pokémon!
You must first finish the game, then head to Terminus Cave's highest point. Zygarde will be waiting for you. Before or after you defeat him, go to the corners and you will find a Griseous Orb, a Lustrous Orb and a Adamant Orb. If you use the Dowsing Machine in the top-left section, you will find a Full Heal.
Mega Ring Upgrade - Power Ring!
After you beat your rival, she will give you one of her two Absolites (below) and she will tell you that Professor Sycamore wants you in Anistar City (the one with the massive sundial) and says he has revealed a secret with the Mega Ring and the Mega Stones. Fly to Anistar City ad meet the prof right in front of the sundial. Then he will ask you to touch the sundial with your Mega Ring. Once you do, the screen becomes white and you have the upgrade which lets you search for Mega Stones on the ground (yes, on the ground!) underground between 8PM and 9PM. Bam, you have the upgrade. 'Nuff said.

Note - Some Mega Stones are only obtainable if you have the upgrade shown above.
Absolite - After you finish the game, ride a TMV high-speed train to Kiloude City and beat your rival in a 6-on-6 battle only after you challenge the Battle Maison at least once. Then she will tell you that she had two Absolites and she gives one to you. The Mega Stone is (and does) exactly the same thing in both games.
Blastoisenite - Pick Squirtle as your second starter or you can buy it for $150,000 or $300,000 at the Stone Emporium in Lumiose City.
Venusaurite - Same as above, but with Bulbasaur as a starter.
Charizardite X/Y - Choose Charizard as a starter and the Professor will give you this. You can also buy it. This stone varies depending on which game you bought.
Banettite - Find this Mega Stone in the Chamber of Emptiness at night.
Ampharosite - Go in Azure Bay and you'll find an old man on an island who will give this to you. The man is standing next to a fisherman and the island is just south of the Sea Spirits' Den entrance.
Alakanite - Find this Mega Stone on B3F of Glittering Cave at night after finishing your first adventure.
Aggronite - This stone is exclusive to Pokémon Y. When you enter Cyllage Gym, go to the right and climb the first wall, then climb the next wall on the right. It is on the ground around the corner.
Tyranitarite - This stone is exclusive to Pokémon X. When you enter Cyllage Gym, go to the right and climb the first wall, then climb the next wall on the right. It is on the ground around the corner.
Garchompite - This one is found at night. You'll find this one near a small tower near the end of Victory Road. The tower is behind a wall that needs to be destroyed by Rock Smash.
Gardevoirite - Find Diantha in Lumiose City, who is in a small cafe (Cafe Soleil). Trade any Pokemon with her to get a Ralts with the stone.
Blazikenite X/Y - Event only.
Latiosite ( I think!) - Event/hack only.
Latiasite (I think!) - Event/hack only.
Mewtwonite X/Y - Catch Mewtwo, and when you exit the battle scene, you will obtain Mewtwonite X/Y!
